The term metabolite often refers to the byproducts generated by the body in response to a drug. However, metabolites do not solely relate to drug metabolites. There can be food metabolites as well. Metabolite identification is growing in importance in many industries, especially the pharmaceutical industry.

Mass spectrometry has a strong history in drug-metabolite analysis and is emerging as the foremost technology in endogenous metabolite research. Applications of mass spectrometry for metabolite profiling range from early discovery to clinical biomarker discovery in the drug industry and it is also being used for environmental, food, and forensic analysis. The advantages of mass spectrometry include a wide dynamic range, the ability to observe a diverse number of molecular species, and reproducible quantitative analysis. These attributes are important in identifying metabolites, particularly if they are present in trace amounts in bodily fluids.
